ok. there is a big and I would say BIG even HUGE debate on this subject xD. however here is the for sure for sure.
Skyward sword was released and has been stated as a prequel to OoT. Ocarina of Time splits of into 2 endings, one of which is where ganondorf is foiled before obtaining access to the sacred realm. The other is where is is sealed as ganon in the sacred realm. Twilight princess comes after the ending in which ganondorf does not access the sacred realm, windwaker, phantom hourglass, and spirit tracks all happen in the ending where he is sealed in the sacred realm. the debate is where the other games fit (however the other games are not at all present in windwakers timeline. so its like this:
>Twilight Princess
Skyward sword > Ocarina of Time
> WIndwaker > Hourglass > Spirit Tracks
id rather not put in the others due to outrage it might cause, but this is basically the games you mentioned :) -
just assume that the twilight princess and windwaker are pushed over to the right a bit. apparently it didnt include my blank spacing >.> But to further the answer with actual plot. Twilight princess follow after ocanrina of time as ganondorf is being put on trial. Windwaker happens after Ganon breaks out and the gods flood hyrule. the phantom hourglass and spirit tracks are direct sequels. Not sure about storyline of skyward sword though. its still kinda sketchy to me >.>

I have never played skyward sword but I want it. I know for a fact that ocarina of time is first and at the end of it there is a split where Link keeps the master sword and stays 17. Then there is the ending that it actually shows at the end of ocarina of time where Link puts the master sword back and goes back to 10 years old, he goes back to zelda and zelda tells him to go to a far off place. The ending where he keeps the master sword continues to twilight princess and after that I think is skyward sword. But the other ending however I think is the right one, Link goes to that far off place that zelda askes him to and that far off place is in the legend of zelda Majoras Mask, Gannon is not in this one because he gets sealed away in ocarina of time. Right after Majoras Mask is Wind waker when Tetra or Zelda and Link sail off at the end of wind waker. Right after that is Phantom Hourglass. Spirit tracks and hourglass are 100 years apart because as you know the only one who survived was Niko. Link and Zelda were reborn by there ancistors. That is as far as i know about zelda other than the couple games I have no idea where they fit in such as The legend of zelda orical of ages/seasons and zelda four swords and Links awakening DX or not and dont forget about one of the first zeldas The legend of Zelda A Link of the Past. My only guess is that those games are before ocarina of time. Because yet one of the bosses that is in almost all zeldas. Twinrova is in Orical of ages and so is Gannon. Thats all I know its a little confusing with Ocarina of time with that split at the end and phantom hourglass and spirit tracks. But if you really look into it you will understand. Trust me anyone who has gameboy zeldas knows a lot considering there the worst zelda. Hope this helped. =)
